I ran on Monday--alternating 1/2 mile walk and 1/2 mile run for a total of 6 miles-- pushing myself. I was not "dead" when I was done, but I really worked hard. Yesterday, I was sore (muscles, not joints). I walked instead of ran, which was my plan anyway, since my knees have never been real happy about running on back-to-back days.
This morning, I expected that I would be feeling better. I was still sore. (I feel like someone shot me in the butt, LOL) I wasn't sure if I should try to run today or not. The part of my brain that wants to meet my goals was going, "Don't be wimpy--you can't accomplish if you don't push yourself a little." and the other part was saying, "Listen to your body, Don't get hurt."
I had no idea what to do.
I ended up alternating walking and running 1/2 miles for the first 3 miles (thereby running 1.5) and then walking the rest.
What should I have done?

If you've decided to take up running, there is a book I highly recommend called "No Need For Speed"...can't remember the guy's name right now, of course. He's known as "The Penquin" in the Runner's World crowd. He talks a LOT about how to get into a good running program, how to prevent injury, etc. It sounds boring, but it's actually a great book. My old boss lent me her copy and I ended up going out and buying it myself.

As much as I would like to say "Suck it up and drive on!" like we were told in the military, that is a recipe for disaster. I have had more injuries with that motto than ever in my life. You have to listen to your body. The simple fact that you got back out there even while sore says a lot for your commitment. Don't risk not being able to do anything due to injury to meet some goal set by your pride!!
